So I think I figured out whats in Bens hidden box in the air vent. On the season 4 dvds there is a deleted scene where ben digs a box out from under a pile of rocks after beating down the two arabs with his whipping stick. In the box was the Id he used at the hotel and some money. I think that its the same box. If not the best guess i've had on the topic.

That is the most logical theory about the box out there. Ben is like a little pack rat hiding things all over.
